"Sir" is in reference to their sub/dom dynamics. Remus is deferring to Snape's experience in this realm and giving over control on several levels; the word is not supposed to indicate an unequal relationship (as I do not view the sub to be lesser than the dom in a relationship), just respect within their world of play here and the roles they are assuming.
